phenomenon · claim-type · cross-domain-transfer · mechanism · claim-relation · replication-status · limitation — grounded in the full text| phenomenon | cortico-cortical connectivity of the mouse neocortex— “For the cerebral cortex, a brain structure involved in regulating cognition, motivation, and emotion, it remains largely unclear how different areas across the entire structure communicate at the network level to guide its complex functions.” | |
| claim-type | existence— “The connectivity matrices and cortical map revealed that the entire cortex is organized into four somatic sensorimotor, two medial, and two lateral subnetworks that display unique topologies and can interact through select cortical areas.” | |
| method — evidence | — “We generated a cortical connectivity atlas, which accommodates over 600 labeled neural pathways from tracer injections applied across the entire neocortex.” | |
| object of study — evidence | — “Numerous studies have examined the neuronal inputs and/or outputs of many areas of the brain cortex, but how these areas organize into broader communication networks across the cortex is unclear.” | |
| research question — evidence | — “For the cerebral cortex, a brain structure involved in regulating cognition, motivation, and emotion, it remains largely unclear how different areas across the entire structure communicate at the network level to guide its complex functions.” | |
| contribution — evidence | — “The connectivity matrices and cortical map revealed that the entire cortex is organized into four somatic sensorimotor, two medial, and two lateral subnetworks that display unique topologies and can interact through select cortical areas.” | |
| transfer | from network science: the hub - a region of high network interaction - imported to interpret the claustrum and lateral entorhinal area— “The insular and temporal areas along the lateral aspect of the cortex formed two distinct clusters and the broad and unique intracortical connections of the claustrum and lateral entorhinal area suggest they may serve as hubs, or regions of high network interaction ( Sporns, 2010 ).” | transfers[0] |
| transfer | from matrix clustering / community detection: reordering nodes so that dense groups fall along the diagonal, which converts a connectivity table into a set of named subnetworks— “The clustering orders nodes into modules that maximize the connectivity and arrange highly interconnected nodes such that they are clustered along the matrix diagonal, facilitating visualization of grouped regions that can be considered subnetworks.” | transfers[1] |
| mechanism | each injection is designed to return four kinds of information at once - inputs, outputs, reciprocal connections and intermediate stations - by pairing an anterograde with a retrograde tracer— “The MCP neuronal connectivity data was produced using double co-injection tract tracing ( Thompson and Swanson, 2010 ), which simultaneously reveals four types of information for a given region (i.e. A): its (1) inputs (A←B), (2) outputs (A→B), (3) reciprocal or recurrent connections (A⇔B), and (4) intermediate stations, which bridge brain… | mechanisms[0] |
| mechanism | the two tracer directions are used as independent measurements of the same connection, and their agreement is reported as a validity check— “Iterating through each matrix entry, 89% of connections exhibited mutual labeling by both anterograde and retrograde labeling methods, suggesting that the datasets were significantly similar.” | mechanisms[1] |
| mechanism | injection specificity is cross-validated by tracing the reverse direction: retrograde tracer into the regions the anterograde labelling had targeted— “The specificity of injections are cross-validated by the application of retrograde tracers to regions targeted by anterogradely labeled axon terminals and vice versa ( Figure S1 for details on data validation).” | mechanisms[2] |
| mechanism | the subnetworks are not stipulated but produced by reordering the matrix with a clustering algorithm, and named afterwards— “To reveal subnetworks, a composite matrix was constructed in which the nodes (ROIs) were reordered via a clustering algorithm ( Figure 2E ; Supplemental Materials for annotation and analysis details).” | mechanisms[3] |
| mechanism | the clustering makes the matrix diagonal readable as within-subnetwork density and the off-diagonal as between-subnetwork traffic— “The clustering orders nodes into modules that maximize the connectivity and arrange highly interconnected nodes such that they are clustered along the matrix diagonal, facilitating visualization of grouped regions that can be considered subnetworks.” | mechanisms[4] |
| mechanism | the whole analysis rests on hand annotation, because no tool can identify fine anatomic boundaries, and the strengths recorded are semi-quantitative— “Currently, informatics tools that automatically and precisely identify fine anatomic boundaries in histological brain sections are non-existent. Consequently, analysis of the data… | mechanisms[5] |

When we have changed our mind. Some entries in the table begin with a word in capitals and the reason for it. EVIDENCE CORRECTED — the finding still stands, but we had quoted the wrong sentence from the paper, and the quotation has been replaced with the right one. RETRACTED — the entry itself was wrong; it stays on the page, marked, with the reason, rather than being deleted. WITHDRAWN AND REPLACED — the entry was wrong, and a corrected version of it appears in the entries below. Each mark carries its own reason, in brackets, because the reasons differ from one entry to the next. An entry we have WITHDRAWN is removed from this page and kept in the record, with its reason. A line reading Audit and a date is a later re-reading of the entry against its whole sentence: DOUBTFUL means it was kept, and the reason says what is loose about it. Quotation marks inside the tagger's sentence. Where a tag is the tagger's own sentence, a phrase in quotation marks inside it is borrowed from the paper — the tagger's wording around it is not. The paper's own sentence is the evidence quote for that row; on this page it is withheld with the article, and the article is at its publisher. Nothing inside quotation marks anywhere on this page is ours: if it is quoted, it is the paper's. Whose words a concept carries. A concept entry records a term the paper itself uses, so the term, the sense given for it, and its evidence are the paper's own words, quoted where the paper fixes them. This is the opposite of a sense entry in the tag table, which is the tagger's sentence about how the paper uses a term. Where a concept entry could not be grounded in the paper's words, the entry says so on its own row.
